Misses some articles

I have this working reasonably well now, but notice that articles (latest news) flagged for registered users eyes only are not being captured for email alerts.

Articles in some sections, despite being in the inclusion list, are also being skipped.

Is the by design, or is there a setting to rectify the situation?
